Can I mix data but remove stars from one set?

I was thinkning that, hoever im concered that star removal from the areas of nebulosity might lead to holes?

Of necessity, Straton must leave 'holes' but these are 'filled in' by interpolation. I'd be tempted to use Registar (I used to use MaxIm with disparate images but Registar does a better job) to get the stars of both data sets in exactly the correct position before processing and then combining the two sets of data. Blending the Straton star-removed layer into your FSQ stack would give you the most flexibility.

The way that I would do it would be to use Registar to scale and register both sets of data. I'd then use Straton to remove the stars in the data set that you want. Then do whatever processing.

Registar will need the stars in the data to allow registration and scaling.
