Mono CCD Software

At the moment I control my 1000d with the Canon control software, and set it for 20 x 4m, for example. With a (future) mono CCD camera + filter wheel I would like to set a sequence like {L (4m@2x2bin), R (4m@1x1), G (4m@1x1), B (4m@1x1)} x 20. This would be LRGB, LRGB... rather than Lx20, Rx20... What would be software would you use to set up a sequence like this to take the images and control the filter wheel?

Hmm, think I got the sequence wrong, the 2x2 bin would be on the RGB, not L ! Are there any free SW solutions out there, or should I get what I pay for!
