Timelapse of mercury?

I captured approx 2000 DSLR stills yesterday of about 80% of the mercury transit before it descended into the trees. My intention was to make this into a time-lapse showing its progress. However, I now realize that I don't know how to process all these images on mass. I have a couple of issues:

1. Ideally I need to stack multiple images to get a sharper image. I could do this in Registax, but at 10 images per stack it is going to take days!

2. Once I have the stacks I need to align them all perfectly so it doesn't jump all over the place.

 

Any suggestions for best approach?
