I have sometimes left a bit of unseen fluff on the eyepiece after cleaning but to be honest I cannot recall the last time I cleaned an eyepiece. certainly more than 12 months ago. I'd be very surprised if it's the mirrors as I bet if you put a 1" square of black felt on the mirror you'd not see it at the eyepiece.
