Help ?-Two Panel Mosaic of Eastern Veil

I would like to make a mosaic of the Eastern veil.  From the pilot shot I took last nite (single 1200s sub in Ha) it looks like I will need only two panels

I have done lunar mosaics before using the microsoft tool to stich the images together.  With DSO do I (a) compile the master L, R, G, B Ha images of each half of the panel and combine these separately before creating the LRGB-Ha image, or (b) do I create the final color image in two pieces and stich it after?

 

I apologize if this has been covered elsewhere, I did not find any specific threads on this topic

 

If there is a better way, please let me know
