My understanding is, and this may be incorrect:

1. The encoders on the AZEQ6 were initially blamed for a problem when polar aligning and subsequent poor GOTOs so some advocated turning them off to avoid this issue.

2. Using the encoders means your pointing accuracy is slightly less precise than not using them. Not really sure where I got that from or why.

Hmm...I'm in the same boat as you. I read about it somewhere but not sure where. I expected more replies, obviously not as big an issue as I thought.

But then....why is there the option to turn them off?
