Auto meridian flip while guiding with aa5

HI last night tried aa5 instead of PHD for guiding.I found it to be very good and achieved some decent graphs.However when it was time for the mount to do an auto meridian flip which is set up in eqmod under mount limits,it didn't flip instead it just reset the countdown clock back a minute but still didn't flip repeatring this process several times.I eventually had to force the flip.I have not had this problem before but have previously used PHD through the st4 port.I tested this today without the guider and the mount flipped fine over several tests.I assume therefore that this could be a problem with eqmod getting conflicting instructions (one to flip and another to correct guiding)and wondered if anyone could shed any light on this,thanks
