DSS RGB Align Problem

So I did a very basic stack of 5 x 120 second subs, and I got this weird result:

It wasn't across the whole image though, some parts seemed to look ok.

I've never come across this problem before, and although I resolved it by stacking again with RGB Align turned off, I'm curious as to why it happened? Anyone seen this sort of problem before and know what causes it?
