Calibrated image files

Is there a way of carrying out the calibration of a batch of images . I've used DeepSkyStacker which generates the master calibration images. Then it stacks the images to produce a single stacked image but it doesn't seem to save all the intermediate calibrated images. At the moment I don't want a stacked image I just want each input image to be calibrated and then saved.

Just to explain. I found that DSS does save intermediate calibrated files and adds .cal to the file name but I noticed that duff pixels are still showing in these files. If I look at the master dark I can see the duff pixels which are in most cases in the shape of a square cross.  The duff pixels show up in the calibrated images as a single bright pixel but I thought those should have been eliminated during the calibration with the master dark.
