Using iOptron Polar Tracker tomorrow for first time

After the initial setup today in my dining room, measuring my lat., etc., I came to the realization, I'm not shooting in the direction I set all this up in. The Comet is in the southeastern sky, so what was the point of all that? The other night when I simply pointed my camera lens at it, Lovejoy was so high up, I had to almost squat. I'm puzzled, I know there's an explanation...
