Clunking from HEQ5

Following on from my belt drive modification thread, I have had to revert back to gear drive, and I've noticed that when the scope was low (looking at Rigel just after dusk) there was a rhythmic deep clunk sound and the vibration could be seen in the eyepiece as the stat jumped.

The gear mesh is fine, and when slewing there is no sign of the period of the clucking speeding up. The scope was re-balanced as well so it's not as if it's bottom heavy and the stepper is slipping. - Any ideas ? Worm gear meshing ? Bearings ?
