GIMP V CS2 off colour Jupiter images.

I normally use C/S2 to combine my RGB images, but they do seem to come out slightly red in colour. I tried GIMP tonight which I use to use regularly and they look a lot better, much more natural looking. Anybody got any ideas why the C/S2 images looks different? Also how can I correct the colour imbalance, I have tried RGB alignment.
