noise reduction in PI

Im using my modded 450d to image and was wondering if when doing the noise reduction in PI would I get a better result if I ran the process on the separate RGB?

There's no advantage in separating the colour planes before noise reduction in PI and it can generate a lot of problems when recombining the images. I'd say you'd just be generating work for yourself.

Have you tried TGVDenoise? Switch the tool to CIE mode and try the default settings. GREYCstoration is also very effective.
