So you now concur that setting your camera to B+W mode makes no difference then? :)

Different image software will use different settings when loading a RAW. For example, many RAW import routines apply noise reduction. You really don't want to do this imho before stacking - you want to stack a true RAW, applying any noise reduction after the image is stacked. As for debayering, I may be wrong, but I hazard a guess that they all use the same method - bilinear, unless you change it in the settings.
